Why is my orange sour from the top?

I bought this fruit tree from Moon Valley Nursery. I planted about 5 years ago. The frist bottom-half tree produces great taste, but the 2nd top-half tree tastes sour (very rough, bumpy, deformed orange peel). It looks like the sour orange comes from sucker. I'm not sure. Can anyone tell me why my tree is like that? Is there something that I have to get rid of branches? Your feedback will help me what I am doing wrong.

About Me:
I'm really into organic stuff. I'm always a fan of raising my own garden. My parents did it in the early 1900's. I like the old days. I use organic cleaning products such as Method from Target which is my favorite cleaning products.
I'm a guy that loves to grow more fruit trees that will give me something back. Slowly, I am increasing more garden in my backyard and in front as well. Fortunately, I have irrigation from AZ canal to feed off my garden and grass.
